Połączenie szybkiego mieszania mikroprzepływowego i trójkolorowego jednocząsteczkowego FRET do badania kinetyki   zmian konformacyjnych białek

Jednocząsteczkowy rezonansowy switch energii Förstera (FRET) doskonale nadaje się do badania kinetyki zmian konformacyjnych białek ze względu na wysoką czułość i zdolność do rozpoznawania poszczególnych subpopulacji w układach heterogenicznych. Jednak najpowszechniejsze podejście wykorzystujące dwa fluorofory może monitorować tylko jedną odległość na raz, a użycie trzech fluoroforów do jednoczesnego monitorowania wielu odległości zostało w dużej mierze ograniczone do fluktuacji równowagi. Tutaj pokazujemy, że trójkolorowy jednocząsteczkowy FRET można łączyć z szybkim mieszaniem mikroprzepływowym w celu zbadania zmian konformacyjnych w białku od milisekund do minut. W połączeniu z mieszaniem ręcznym wydłużyliśmy kinetykę do 1 godziny, co odpowiada łącznemu zakresowi 5 rzędów wielkości w czasie.

Zbadaliśmy konwersję monomeru w protomer tworzącej pory toksyny, cytolizyny A (ClyA), jedną z największych znanych przemian konformacyjnych białka. Specyficzne dla miejsca znakowanie ClyA trzema fluoroforami umożliwiło nam jednoczesne śledzenie kinetyki trzech odległości wewnątrzcząsteczkowych i ujawniło wcześniej niewykryty związek pośredni. Połączenie trójkolorowego jednocząsteczkowego FRET z szybkim mieszaniem mikroprzepływowym zapewnia zatem podejście do badania mechanizmów złożonych procesów biomolekularnych z wysoką rozdzielczością czasową.

 

Identyfikacja 7 000-9 000  białek  z linii komórkowych i tkanek za pomocą mikroprzepływu pojedynczego strzału LC-MS/MS

Obecnym trendem w proteomice jest akwizycja danych w „pojedynczym ujęciu” za pomocą LC-MS/MS, ponieważ upraszcza to przepływy pracy i obiecuje lepszą przepustowość i dokładność ilościową niż schematy obejmujące rozległe frakcjonowanie próbek. Jednak podejścia jednokrotne mogą ucierpieć z powodu ograniczonego pokrycia proteomu, gdy są wykonywane przez akwizycję zależną od danych (ssDDA) w systemach nanoprzepływowych LC. W przypadku zastosowań, w których ilości próbek nie są ograniczone, badanie to pokazuje, że wysokie pokrycie proteomem można uzyskać przy użyciu systemu mikroprzepływowego LC-MS/MS obsługującego kolumnę o średnicy wewnętrznej 1 mm × 150 mm, przy natężeniu przepływu 50 μl/min i sprzężonych do spektrometru masowego Orbitrap HF-X.

Wyniki wskazują na identyfikację ~9000 białek z 50 μg strawionego białka z   korzeni Arabidopsis , 7500 z mysiej grasicy i 7300 z ludzkich komórek raka piersi w ciągu three godzin analizy w jednym przebiegu. Dynamiczny zakres oznaczania ilościowego białek mierzony metodą iBAQ obejmował 5 rzędów wielkości, a analiza powtórzeń wykazała, że ​​mediana współczynnika zmienności wynosiła poniżej 20%. Podsumowując , badanie to pokazuje, że ssDDA metodą μLC-MS/MS jest solidną metodą kompleksowej i wielkoskalowej analizy proteomu, którą w przyszłości można rozszerzyć o szybszą chromatografię i metody pozyskiwania danych niezależnych od danych.̀.
